I used Hotwire.Com and got a hotel in the Mission Bay area (3-star) fairly cheap.
We actually stayed in a Holiday Inn on Sports Arena Drive. It wasn't bad at all, had
a nice restraunt attached where kids 9 & under ate free and it wasn't in a shitty part of town.
It was a 10 minute drive to Sea World, 20 minutes (tops) to the Zoo and 20 minutes (tops)
to the Gas Lamp District (great restraunts, bars and shopping).
Trust me, use Hotwire.com.
Hell, I gotta a full-size rental w/unlimited mileage thru them for $$11/day!
PS - If you stay near Sports Arena Drive there is an AMAZING Barbeque jooint right
across the street from the holiday inn we stayed at. I think it was called
"Phil's Bar-B-Q". I HIGHLY reccomend it for a lunch or dinner one night

For things to do... go to Seaport Village and eat at Kansas City Barbecue (it's the joint from Top Gun), drive up to Mt. Soledad (or have the atheists gotten their way and had the cross taken down?), and go to Old Town for some great Mexican food.
